The ferry company helped to transport 25 of the animals aboard the Commodore Clipper in gale-force winds on Monday.
Condor Ferries chief executive James Fulford said the vessel's captain had done what was best for his customers.
But two dog owners tried to delay the loading of the ferry by wanting to move their vehicles.
'The captain, knowing about the weather conditions and, with the safety of the passengers and crew foremost in his mind, felt that it was imperative to leave on time,' Mr Fulford said.
'Under law, his decision is final.'
